The version that is loaded with the game contains all the data to make the game run. It is a program, very complicated, but can also be used to make modifications to the game (mods) although you need to know what you are doing before you mess around with it.

yea its very confusing but you can use it to make cool stuff like that queen bat axe or what ever its called

Not necessarily "make" it, as it already exists in the CS. But you can use the CS to put the axe into the game.

The CS is also a handy source of information about the game, too; NPCs, quests, all kinds of stuff.

There are some great tutorials out there for using the CS to build mods.

The Construction Set is used to make game modifications. For instance, you can make your own custom enchanted items, build your own dungeon, make your own NPCs, create quests with whatever rewards you want, make your own faction, etc. Basically, the CS is what Bethesda used to make the game. You can do almost anything with it. Unfortunately, you cannot render 3D models, so unless you have software to do that, you have to work with what you've got. [Or download mods by other people that have cool things in them.] Actually, currently I'm working on a mod that puts a sniper rifle into the game. It's kinda like a mix between a sniper and a crossbow. It looks pretty cool so far. The gun summons "bullets" [actually bolts, easier to work with than bullets, which are pointless due to the fact that you can't see them unless you drop them] depending on your marksman level. My only problem [which I'm still trying to work out] is I can't seem to make my bullets enchanted. I make the enchantements, but the bullets won't take them. Don't know why.

I don't know about you, but I got a download that explains the functions of everything, and even gives some tips. I use it whenever I find myself lost. It is the TESCS Manual v.2. It is a Word document, that you can easily get around. Has some helpful tips, and allows you to learn the way I think is best. By messing around. [BACKUP files if you wish to REALLY mess around]
